Can I sell things I make after the order?
Yes. A made-to-order piece is listed like any other product, and you can say on the product itself that it is made once the order arrives and roughly how long that takes. The expectation is set before checkout rather than in a message afterwards.
How do I handle a commission?
As an order with the agreement attached. You can send a branded invoice or a payment link for the deposit, keep the details in notes on the order and the customer record, and collect the balance the same way when the piece is finished.
Do I have to sell through a marketplace?
No. You get your own branded store on your own domain, so nobody is shown a competing maker on the way to your checkout. Your customer list and your order history belong to you and can be exported at any time, so the relationship is not locked inside somebody else's app.
Can I take a deposit and the balance later?
